چکیده

Treating mRNA transcript abundances as quantitative traits and mapping gene expression quantitative trait loci for these traits has been studied in many species from yeast to humans. There has been significant success in finding associations between gene expression and genetic markers. These eQTL studies have been used to identify candidate causal regulators, to construct gene regulation networks, to identify hot spot regions, and to better understand clinical phenotypes. Because of the large number of genes and genetic markers in such analyses, it is extremely challenging to discover how a small number of eQTLs interact with each other to affect mRNA expression levels for a set of (most likely co-regulated) genes.

Controlling for false positive findings of trans-hubs in expression quantitative trait loci mapping

In the fast-developing field of expression quantitative traits loci (eQTL) studies, much interest has been concentrated on detecting genomic regions containing transcriptional regulators that influence multiple expression phenotypes (trans-hubs). In this paper, we develop statistical methods for eQTL mapping and propose a new procedure for investigating candidate trans-hubs. We use data from th...

Title: a Model Selection Approach for Expression Quantitative Trait Loci (eqtl) Mapping Running Title: Model Selection for Eqtl Mapping

Identifying the genetic basis of complex traits remains an important and challenging problem with the potential to impact a broad range of biological endeavors. A number of statistical methods are available for mapping quantitative trait loci (QTL), but their application to high throughput phenotypes has been limited as most require user input and interaction. Recently, methods have been develo...

Mapping quantitative trait loci for expression abundance.

Mendelian loci that control the expression levels of transcripts are called expression quantitative trait loci (eQTL). When mapping eQTL, we often deal with thousands of expression traits simultaneously, which complicates the statistical model and data analysis. Two simple approaches may be taken in eQTL analysis: (1) individual transcript analysis in which a single expression trait is mapped a...

Proper Use of Allele-Specific Expression Improves Statistical Power for cis-eQTL Mapping with RNA-Seq Data.

Studies of expression quantitative trait loci (eQTLs) offer insight into the molecular mechanisms of loci that were found to be associated with complex diseases and the mechanisms can be classified into cis- and trans-acting regulation. At present, high-throughput RNA sequencing (RNA-seq) is rapidly replacing expression microarrays to assess gene expression abundance. Unlike microarrays that on...

Bayesian Partition Models for Identifying Expression Quantitative Trait Loci.

Expression quantitative trait loci (eQTLs) are genomic locations associated with changes of expression levels of certain genes. By assaying gene expressions and genetic variations simultaneously on a genome-wide scale, scientists wish to discover genomic loci responsible for expression variations of a set of genes. The task can be viewed as a multivariate regression problem with variable select...
